چکیده

Summary: The Gene Ontology (GO) is a controlled biological vocabulary that provides three structured networks of terms to describe biological processes, cellular components, and molecular functions. Many databases of gene products are annotated using the GO vocabularies. We found that some GO-updating operations are not easily traceable by the current biological databases and GO browsers. Consequently, numerous annotation errors arise and are propagated throughout biological databases and GO-based high-level analyses. GOChase is a set of web-based utilities to detect and correct the errors in GO-based annotations. Availability: http://www.snubi.org/software/GOChase/ Contact: [email protected]

Logical Gene Ontology Annotations (GOAL): exploring gene ontology annotations with OWL

MOTIVATION Ontologies such as the Gene Ontology (GO) and their use in annotations make cross species comparisons of genes possible, along with a wide range of other analytical activities. The bio-ontologies community, in particular the Open Biomedical Ontologies (OBO) community, have provided many other ontologies and an increasingly large volume of annotations of gene products that can be expl...

Quantifying literature citations, index terms, and Gene Ontology annotations in the Saccharomyces Genome Database to assess results-set clustering utility

A set of 37,325 unique literature citations was identified from 120,078 literature-based annotations in the Saccharomyces Genome Database (SGD). The citations, gene products, and related Gene Ontology (GO) annotations were analyzed to quantify unique articles, journals, genes, and to rank by publication year, language, and GO term frequency. GO terms, MeSH indexing terms, MeSH Journal Descripto...

A guide to best practices for Gene Ontology (GO) manual annotation

The Gene Ontology Consortium (GOC) is a community-based bioinformatics project that classifies gene product function through the use of structured controlled vocabularies. A fundamental application of the Gene Ontology (GO) is in the creation of gene product annotations, evidence-based associations between GO definitions and experimental or sequence-based analysis. Currently, the GOC disseminat...

Extending gene ontology in the context of extracellular RNA and vesicle communication

BACKGROUND To address the lack of standard terminology to describe extracellular RNA (exRNA) data/metadata, we have launched an inter-community effort to extend the Gene Ontology (GO) with subcellular structure concepts relevant to the exRNA domain. By extending GO in this manner, the exRNA data/metadata will be more easily annotated and queried because it will be based on a shared set of terms...
